Since you submitted the OBC-NCL certificate in place of OBC and used the state category certificate number in both JEE Mains sessions, but now you have the correct OBC-NCL certificate , you should be fine during JoSAA counseling if:

If you mistakenly submitted an OBC certificate without the Non-Creamy Layer (NCL) status during JEE Mains registration but now possess a valid OBC-NCL certificate, you should contact the Joint Seat Allocation Authority (JoSAA) immediately to update your category during the counselling process to avoid any issues with seat allocation.
If you don't update your category, you might be considered a general category candidate during counselling, potentially losing out on the OBC-NCL reservation benefits.
In extreme cases, if the discrepancy is detected after seat allocation, your seat could be cancelled.
