Yes, ofcourse you can submit you documents again for verification if any issue occurred during first counseling. Make sure the documents you provided are authentic.

What i mean is that even during certificate verification for first phase they didnt make you "eligible " for exercising web options because of some unintentional mistake, will they permit you to re upload your cert for verification again for second phase.
