If I have strong chemistry and my other are average then is there any limit of marks to be scored to qualify in JEE mains 2018

No there are no sectional cut offs .

So it's up to you which questions to attempt and how much.

There is as such no sectional cut off in JEE Main but to score good marks you should try to score good marks in each subject.
