JoSAA ( Joint Seat Allocation Authority ) conducts its counselling to get admission of students in various institutes of India like NIT's , GFTI's , IIIT's , IIT'S and many others.

You can only take part in counselling when you have cleared your respective category cut-off . If you have not cleared the cut-off then you can't sit in JoSAA counselling . And in JosAA counselling both your CRL and category ranks are considered .
