According to the MHT CET 2019 Eligibility Criteria, candidates  are required to have passed HSC/equivalent exam with Physics and Mathematics as compulsory subjects with any one of the subjects – Chemistry/ Biotechnology/ Biology/ Technical/ Vocational subjects.

Candidates should have secured a minimum of 50 % marks (for General Category) in these subjects taken together and at least 45% marks (for reserved category and Persons with Disability candidates) belonging to Maharashtra State only.

Yes, it means that only. The term aggregate means combination of all. So the combined or the aggregate percentage means totalling you Physics, Chemistry and Maths marks and then calculating percentage.
