Since you have not mentioned which counseling you are talking about it is hard to tell the precise details. Even so in any counseling there isn't such an option to pay the seat acceptance fee in installments.

You can pay the remaining fee other than seat acceptance fee in installments in some of the institutes, but in counseling process that isn't possible.

In most of the spot rounds you have to pay the fee by a Demand Draft of the amount in favor of the respective institute.
