So, with regard your query, you haven't mentioned about the name of the exam or application form you are talking about, from your profile I assumed that you are speaking about NEET exam, so, if you wish to get reservation for the exam, then you need to definitely submit the caste certificate, you cannot submit it during the counselling, it should be submitted at the time of filling application form itself.
