is mechatronics a b.tech course or m.tech course ??? and if it is b.tech , is it available at the iits ???

Mechatronics engineering is a specialization in B.tech & M.tech both. Also, you can do 5 years B.tech-M.tech dual degree in this course and go for research field also.
IIT only provide M.tech degree in the specialization and NIT, Rourkela gives 5 Years dual degree in this course (Mechanical Engineering and M.tech Mechatronics and automation).

Is it wise to take up mechanical engineering as a b.tech course and master the mechatronics course in the IITs or abroad ???

It completely depends on your interest. Mainly you can go in research field and robotics with this course which has good career option in india and abroad.
