if you already have your confirmtion letter from the portal then do not worry, the pop-up might just be due to some technical issue. However, to be on the safer side, I advise you to contact the admission authorities and bring this to there notice. If there is any issue in your application by default, they will help you with a speedy redressal. I apologise, I can not suggest you any other remedy as this is a system generated issue and it is better handled by the concerned examining authority. 

But please do contact them regarding the same soon so in case there is any problem that can be solved while in time. As far as my opinion goes, I believe your confirmation letter is proof enough of a smooth application process.
