So basically when you filled the registration form for NEET exam, they would have provided you with a registration number. That registration number is used for all the further procedures.

As you are speaking about the marks card, then the roll number on your 10th/12th marksheet should be uploaded. I would suggest you, to upload the registration number and not the student number.
