There is not any minimum marks barrier for any of the subjects in Manipal entrance test. But you need to score equally good in each section to fulfill the cutoff for getting admission in MIT Manipal or SMIT Sikkim. As per this year in total 8 round of counseling cutoff for CSE was around 1147 in Manipal Institute of Technology. So to get a good branch in these institutions you need to score equally good in all the subjects. But no minimum marks barrier is there.
