I don't there will be any problem,

In case of any interview you have to carry both the marksheet the original 12th and improvement, if improvement is in less then total subject. The person will calculate the best of 2 marks and that will be considered.
As you are private candidate you are not under any school thats why in your marksheet your school no   99999.
