Actually class 12 marks are not taken into account. All that matters is your JEE overall rank. They just asked to fill it, if you comes under their eligibility criteria. No, there is no use for board marks for the JEE application. Usually, you need to have 75 percentage marks in board examination for getting admission into NITs/ IITs. This year, that criteria has also been taken off due to the pandemic.

Hence, your board marks won't affect your JEE application.
