Dear candidate,
The basic difference is JEE or JOINT ENTRANCE EXAM is related to engineering whereas NDA is related to Defence.
There is a difference in exam pattern also, In JEE, there are only three subjects I.e; physics, chemistry and mathematics which sums up to 300 marks in total whereas in NDA it is required to give two papers in which paper 1 comprises Mathematics which is of 300 marks whereas in paper 2 it consists general knowledge, English, Basic science and about Indian politics which sums up to 600 marks
The level of questions is very high but NDA maths is not as hard as JEE. If someone is preparing for jee then he/she need not worry about the NDA exam if he/she has a good command of English, basic science etc.

Dear Aspirant,
there is not a lot of difference between NDA and JEE Mains except for the course the adhere to, JEE Mains is an entrance examination for the admission to engineering colleges whereas NDA is for defence. JEE Mains consists of three sections of Physics, Chemistry and Mathematics, each for 90 marks. Whereas, for NDA there are two papers, paper 1 comprises of Mathematics. Paper 2 comprises of English, General Knowledge, Basic Science and Political Science.
