 for the Academic Year 2019-20, the Maharashtra State Common Entrance Test Cell (CET Cell) has launched a new admission portal maha2019cap.org for SETU Assisted Admission Registration (SAAR). Students seeking admission in First Year Degree in Engineering, Medical, Architecture, Agriculture, Pharmacy and other Professional Courses should first register on maha2019cap.org.

The Common Application Form for all first year degree students, including medical, negineering, pharmacy, architecture and others, on maha2019cap.org has started from June 07, 2019. 

I think you mean to say  that you have filled the counselling form online but you have not paid the counselling fees yet. If that is the case I would suggest you to pay the counselling fees as soon as possible because you wont be risking anything. If you get a college well and good but even if you dont the money would be refunded to you (according to the neet counselling portal) but you wont know if you dont even try. You might miss out on a good enough BDS college if not MBBS.
