JEE Mains PAPER 2 and NATA both are conducted for admission into 5 years Architecture Courses. There are though differences in both the exams which are as follows :-

• JEE is conducted by NTA(National Testing Agency) whereas NATA is conducted by Council Of Architecture. 
• The institutes that give admission on the basis of JEE Main Paper 2 are NITs and GFTIs whereas by NATA you get admission in private colleges and state level colleges except NITs, GFTIs.

JEE Mains:

• Exam conducted by CBSE Board,
• Admission to IITs ,NITs and Centrally Funded Institutes.

NATA :

• conducted by National Institute of Advanced studies in Architecture(NIASA)
• you can get admissions to all the B.Arch colleges except IITs,NITs

It is better if you prepare and apply for both the exams. Based on the score you get ,you can select the best college.

Both JEE Mains paper 2 and NATA are good entrances for admission to Architecture course.

The JEE Main Paper provides admission in  NITs and GFTIs whereas NATA provides admission in architecture colleges other than NITs, GFTIs. Many top architecture colleges give admission on the basis of NATA score only. It is widely accepted in various colleges.
 The JEE Mains paper is apparently tougher.
Both the exams are good.
You can take both the entrances too. But if you have to choose between to two, then your choice should be based on your preference of admission into colleges.
