See this can't be said that which one is better . It completely depends upon you which subject interest you the most.

By doing M.sc ,you can do PhD for your betterment. You can go for teaching line.

By doing M.com. , you can be Investment Banker, accountant , Marketing Manager and many more.

It depends upon your interest and your future goals, both can not be compared dire tly as two are completely different fields and one needs to take his interest as the top priority, both offers job opportunities, but Mcom is more practical course and if you not have any specific interest the you should go for MCom.
