Which is better... Pursuing Water resources department in top nits, or pursuing core branch in middle level nits for mtech in civil engineering

I Would recommend you to go with the second option.Going with core branches is anyway fruitfull regardless of the position of NITs, that's because all NITs are nearly equal when it comes to M.Tech.
Civil engineering is very job oriented field and you will easily get a good job after doing M.tech from NITs.
