Yes the CSAB counselling for the NITs is done after the seven rounds of JOSAA are completed so as to fill the vacant seats of the NITs and IIITs along with the GFTIs. 

The SFTI institutes have their separate counselling then you can certainly participate in that as well separately because both the counsellings are independant of each other and hence no need to worry.
