JEE Advanced is conducted for admissions to engineering undergraduate courses to IITs, IISERs and IISCs.
The only way to be eligible to give JEE Advanced is to qualify JEE Main Paper 1 (B.Tech).
You would not be eligible to give JEE Advanced if you have filled the form for Paper 2 (B.Arch) of JEE Main.

I have a FIITJEE friend who qualified for a B. Arch seat in both NIT and IIT, so I feel this answer will help you.
To study architecture at IIT, first you have to qualify JEE Mains, then qualify JEE Advanced (i.e you have to get a rank in any of the category). Since you have already qualified JEE Mains, you have no problem.
After that, my friend says that there will be a separate exam for B.Arch (at IIT), called the Architecture Aptitude Test (AAT), which will be held after JEE Advanced and before allocating seats at the IITs.
Clearing AAT is a must to pursue your dreams of studying B. Arch in the IITs. Good luck!

In order to take admission in IITs for B.Arch course you have to appear for JEE Main paper 1 to be eligible for JEE Advanced exam then you have to clear AAT exam.
JEE Main paper 2 is to take admisson in B.Arch course in NITs.
