Yes, you can appear for the counselling of both engineering and medical separately.

But, be sure about your decision on taking admission in either engineering or medical seat wisely.

Because, as you take admission in any one in first round then you have submit all your documents there and then it will create problem for 2nd choice as you have to submitt documents there too.
