It does not cause any problem whether you upload the certificate of state level or national level but keep in mind the fact that the format should be similar to as prescribed by JOSAA. I am attaching the link here so that you can get an idea about this:

If you do not have your certificate in this format then you can take out the print out of this and then get it verified from the authorities and that certificate will be treated as authentic.
