It depends for which scholarship you wish to apply. Generally for students that have tuition fee waiver are allowed to apply for other scholarships also. Some scholarships also mention that the students must not be getting a scholarship from any other sources, even if they allow such students to apply, they are not considered as the first priority to distribute the scholarship, so the chances are low to get many scholarships at a time in iit's or nit's.
