Unfortunately, the misfortune of not producing enough academic certificates would hinder you in smooth and moving counceling process and also fee reimbursement. 

If there's no time, try your best luck with the photocopies of the documents and atleast produce valid identity proof. Such cases are sometimes gently dealt with.

I would suggest you to apply for reissuing the certificates in your respective board. The case of theft usually demands an FIR, so kindly go through the process.
