You don't have to upload it anywhere as of now, you can produce it whenever it will be asked by the colleges authorities or during JEE-Main counselling. So for now you don't have to upload it anywhere and yes if you would qualify for JEE-Advance then you will have to upload your OBC certificate there, till then keep it with yourself.

Since you have uploaded your undertaking the designated authority will surely give you time to upload the original certificate. Whenever you submit your undertaking letter for not being able to submit any original document on time, they will give you stipulated time for that. So follow their website regularly for further notice.
