In order to take admission to any of the IITs you need to clear the JEE-Advance examination with good marks. Apart from this there are certain eligibility criterias which you need to satisfy and one of them is that you should pass in physics, chemistry and mathematics and need to score an aggregate of 75%. So, yes chemistry marks will be considered.
