Hello Sahitya!

According to the input you have provided, as far as the possibilities are, you will get qualified in your CBSE Class 12th exam if you are assured that you'll pass in all the other 5 subjects, as Mathematics is your additional subject. Ph. E. will replace the marks obtained by you in Mathematics here.
Though, you won't be eligible for any course needing Mathematics. But don't worry. You have the option to appear for compartmental examination from institutes like NIOS. You can score the required marks there in order to meet the criteria of eligibility for that particular course.
