hello aspirant,
well yes EEE engineer can take or do masters in VLSI and embedded systems.
in fact, most of the electrical engineer courses across the world maximum covers all the electronic subjects.
so, an EEE student can pursue masters in VLSI or embedded systems ,only after clearing the GATE exam.

I know only c programming language and embedded programming language in micro controllers so it will be difficult for me to do m. Tech in this particular field??

I am telling that see currently I am pursuing b.e in electrical and electronics engineering branch OK from Bangalore.... So in my point of view tell me some good courses in m. Tech in which I can pursue with my higher degree???
