First of all let me make you clear that on central level there are only two boards which are responsible for seat allotment in different institutions such as IITs/NITs/IIITs/GFTIs/SFTIs and those boards are JOSAA and CSAB. What you are talking about is CAP (Centralized Admission Process) which comes into action at the time of MHT CET counselling because seat allotment on the basis of MHT CET score is conducted through Centralized Admission Process/Centralized Counselling Process.
In Maharashtra 15% of total engineering seats are filled on the basis of JEE-Main score and rest of the 85% seats are filled through MHT CET score.
The seats which will be filled through CAP are :-
Now as you have mentioned that you have 90 percentile in JEE-Main so you have get seat under that 15% JEE-Main quota seats.
