Just to put few quick pointers to help you in taking a decision:
1.) Agribusiness is an emerging sector which is valued all across the world that's why esteemed B-schools like IIM Ahmedabad and IIM Lucknow have introduced this as a separate course just to provide quality students towards this needing segment for all the companies.
2.) Though your undergraduate degree might not fit well with this course, yet if you are willing to get into a new domain and have option of IIMA and IIML , you can go with them (provided you are really interested). Pursuing this course from these top B-schools will not dissatisfy you.
3.)  As you might be already aware that first year for everyone irrespective of a PGP or PGP-(F)ABM is consistent, same and challenging. It's only the in the second year that you will segregate and get into your domain of Agribusiness.
4.) If you believe and wish to give it a try one more time to get into the core PGP, you can do that as well. Because pursuing anything out of lack of interest will never be fruitfull.
5.) Finally, yes many students like you with a very different domain do not opt for a niche course like this but a few do as well and do succeed and flourish. It ultimately depends upon your dedication towards learning and achieving.
