my cut off in class 12 is 99%.if I scored AIR 1 in IIT jee.can I enter into IIT khargpur or not.please say .

Yes you can definitely join IIT kharagpur with these results. You mean you score 99% in 12th board and get the 1st rank in JEE advance (IIT JEE) , than you will be more than welcome to join any IITs of India. You can join kharagpur CSE department quite easily. If you do so, it will be some achievement. So, keep up with the hard work.
