No, your application will not be rejected for such silly mistakes so you should stop worrying.
As par as the mistake in quota selection is concerned, that is also not an issue because during document verification if you won't be able to provide the valid documents on the rural quota, you will not be considered as one so its not a big issue, you can let them know the you chose it mistakenly.
