Both the courses are good and you should choose the one in which you have maximum interest and in which you can give your best. Also, if you want to go in research field then you should go for M.Sc in CS as this is a 2 years degree program and in case you are interested in programming and designing then you should go ahead for MCA which is a 3 year professional course.
