In most of the cases the counseling for state and Alll India Quota happens at different timing. So I don't think it will impose any problem.

If the counseling dates are simultaneously you can still be given some time by the state counseling authorities to submit your certificates if allotted any seat. The All India Counseling is an official process, so don't worry you will be given some time for it.
