For admissions into B.Tech program, JEE Main score is NOT mandatory.
Some colleges/universities offer admission based on entrance test conducted by themselves. While others offer admission based on merit in Class 12 boards. The better the score, the better the chances to get admission and/or scholarship.
Few colleges that offer direct admission for B.Tech programs are:

ITM University Gurgaon

On passing the +2 examination you can write the CPT.
On completion of the e CPT, candidates are eligible to register for the Integrated Professional Competence Course (IPCC).(9 months)
On completing the nine month foundation course study, you are required to appear for the Group I and/or Group II examinations.
On passing both the groups or Group I alone of Integrated Professional Competence Examination (IPCE), you can register as Articled Assistant for a three year period. You can join the CA final course while serving as Articled Assistant.

In several situations, the marks secured by a candidate in the Class 12 Board exams are greater than the expected. That too in core subjects like Physics, Chemistry and Maths, the chances are high due to different procedures like moderation between sets and grace marks.
This has happened with me personally.
This state of confusion is very common among students after the Board exams. It is not possible to say with accuracy whether or not you will make it to 50% because, it depends a lot on if you attempted the questions properly for the evaluator to give step marks.
So, I would say, you should now concentrate on NEET in the hope of getting good marks. Don't let yourself down in NEET with the doubt about boards. Don't worry, you have your internals to your rescue.

A student can study 12th board examinations as many times he want even if he passed in all the subjects but got less marks, if he got less marks in those previous exams but for scoring good marks this time by studying 12th board examinations again for that you need to join in the college and pay the fee again.

For sure you will get a seat in if you score more than 90 percent marks in JEE Mains and 85 percent in board examination and in order to get into a NIT of your wish you will have to keep your priorities in online counseling and after getting a counseling letter you need to attend for the counseling in that particular NIT and join in the college.

You didn't mentioned your school board or stream but assuming that you are from CBSE. I will tell you some tips and tricks to score more in your class 12th board.
NCERT is the book which will help you in getting good marks. Go through each and every topic in NCERT Books. Most of the times questions are directly copy pasted from NCERT Books. After you are done with NCERT Book reading and question solving, move onto previous year paper. Solving Previous 5 year papers is enough and will provide you with an idea of what type of questions will come. If you solve the previous 5 year questions carefully and with concentration then half of your work is done.
When you are done with Previous year papers go for Mock/Sample papers. Practising 5 Sample papers is sufficient.
First NCERT thoroughly then previous 5 year question papers then 5 sample papers. If done with concentration and determination is enough to get you 90% above .

As you said you are done with your 12th board exams but you also want to prepare give Neet exam. and I know you are aware of this fact that you need to have biology as your subject in your class 12th to be eligible to appear in neet while this is the first criteria. if you want to appear in NEET you can appear for Neet in the next coming year meanwhile after the results are out and everything settles you can take admission in national board of open School which is recognised by government of India and those people who to take admission in this open University eligible for every kind of exams conducted by government or private. so don't worry that will not be a problem and it will be considered it's just that you need to have a valid , authenticated or rather say recognised board. also you need to have physics chemistry biology as your subjects particularly and if you belong from general category then the minimum marks required by you in all these three subjects are 50% while if you belong from SC ST OBC category then the minimum marks required by you is 40% which is an aggregate percentage in all of these three subjects.
