it is really difficult to get a college in mtech ece after passing btech in mechatronics. in mechatronics sllabus it is combination of mechanical and electronics. and most of the part is from mechanical. on the other hand most demandable mtech related subjects on ece is 

VLSI System Design.

Communication & IT. ...

Embedded Systems. ...

Robotics. ...

Wireless Communication

which require a dept knowledge of understanding. how ever you can apply for embeded and robotics. but most for the others subject you may not qualify for counselling.
