Dear Samiksha, AIIMS and JIPMER are not merging perse. Its just that the entrance examinations will be no longer be held for AIIMS MBBS and JIPMER MBBS. NEET will be the entrance examination for admission to all of AIIMS and JIPMER MBBS seats. AIIMS and JIPMER will still have their respective MBBS seats but the admission exam will be NEET. So, you needn't prepare and appear for AIIMS and JIPMER along with NEET. Preparing and appearing for NEET means you also can get admission to AIIMS and JIPMER Colleges.
