There are 3 channels by which you can get admission into an IISER.
Since, you prefer the JEE mode I will give more info over it.
Firstly, you must get marks enough to be qualified for JEE Advance exam. And, in this exam you must get your rank below 10,000 which may vary a little every year. There is no need to attempt the IISER aptitude test.
Talking about the KVPY channel, the candidate should have fellowship of 2018-19 academic session.
Under State and Central State Boards(SCB), a student must get a certain percentage.

Hello there.
IISER takes in students via three different channels: KVPY, JEE Advanced and SCB(State Central Board).
Your jee mains score will not be considered for entrance to IISER, you will be selected based on your jee advanced rank. To get into IISER Pune or Kolkata, you need to have a rank less than 10k in JEE Advanced.
IISER does conduct it's own aptitude test for students entering through SCB channel.
To be eligible for this test, you need to be in the top 1% in your board examination i.e 99 percentile.
