As per Annexure - H of Maharashtra State Counselling Rules for admission to Health Science Courses (including MBBS) in State Government /Corporation/ Private & Minority Colleges -
" A candidate must be medically fit to undergo the professional course applied for. The medical fitness must be certified by a Registered Medical Practitioner".
The RMP (Registered Medical Practitioner) must be preferably an MBBS (or MD/MS) doctor and can also be a BAMS doctor (as IMCC - Indian Medical Central Council allows RMPs (of AYUSH Courses) to issue medical fitness certificates).
So, it is recommended that you obtain a fitness certificate from an Allopathic (MBBS/MD/MS) doctor. But it is also acceptable if its done from a BAMS doctor.

generally, the medical fitness certificate from any medical practitioner, who is enrolled with Medical Council of India. is valid. BAMS doctors are also, registered under under MCI. If your practitioner has registered, then there is no problem with that.
