Hi, yes you can apply for both AIIMS MBBS exam and JIPMER examination.
To apply for AIIMS you should have completed 17 years on or before December 31,2019 and pass 10+2 from a recognized board with at least 60% marks for general categoy and 50% marks for ST/SC/OBC category.
Around 100 seats are reserved for SC, ST, OBC and PWD candidates in the following campuses- Bhopal, bhubaneswar, jodhpur, Patna, raipur and rishikesh and  around 50 seats each in nagpur and guntur campus.

To apply for JIPMER you should have completed 17 years on or before December 31,2019. No upper age limit for JIPMER UG exam. You should have passed 12th with 50% marks for general category, 40% for SC/ST/OBC/OPH category and 45% for general- OPH candidates in physics, chemistry, biology/biotechnology.

Candidates must have passed class 12th examination or equivalent from any recognized board. Physics, Chemistry, Biology and English must be main subjects in class 12th examination. A minimum score of 60% for General Category and Other Backwards Castes and 50% for SC/ST is required. Since you've scored 50%, you'll be eligible for both the exams.
