First of all, I would like to congratulate you on your success in JEE Mains exam.
IITJEE only takes into account your class XII (Qualifying examination(QE))marks and year of passing . As such the eligibility criteria is:- 1) The candidate should be within 25 years of age. 2) The candidate must have secured 60% marks in QE.
As you can see that IITJEE is not worried about the gap. So, the two year gap after 12th won't affect your chance of selection in IIT's.
After getting admission into college, you just need to submit a gap certificate issued by competent authority, to that particular institute.
