Yes it will cause problem for your admission in JNU for M.Tech as you have not filled the minimum eligible degree required column in application form and have already appeared for the exam.  What you can do now is call the JNU administration and ask them to give you time to show your graduation results otherwise your application will be cancelled.  I would advice you to go there personally if you can to rectify this .
