Yes, even after the syllabus will get changed, you will be eligible for applying NDA exams with Commerce plus Maths as your choice. Though the syllabus will get changed,  doesn't mean that you will get to learn some lesser topics.

Your school might not finish some topics, but you have to finish them if you are serious about and national level competitive exam like NDA. So dont worry, start the preparation in the best way possible.
