At the start of the WBJEE counselling process there is a option where you have to choose that whether you want to start counselling process by your WBJEE rank or by your JEE MAIN rank or both simultaneously. Your choice filling options will be given to you according to which entrance exam counselling you chose .
Coming to your second question if your son gave WBJEE roll number in the place of JEE MAIN roll number then it is a very serious problem. You should contact WBJEEB to correct this otherwise choice filing option will not be given to you properly as well as you will face serious problems.
