It is a very valid question and comes in mind of everyone who gave entrance examinations. But you should not worry about this.
As per CBSE, a student need to pass in 5 subjects, including the three major subjects (eg PCM/PCB) and English. If a person has taken another subject (eg phycology, geography, maths etc) as a 6th (optional) subject and fails in it , he/she will still pass 12th boards.
As the percentage calculated does not include the 6th subject. You can apply anywhere you want a long as you don't fail in your 3 major and one language subject.
It also applies in the case when you fail in the 5th subject but pass in 6th subject. You will still be considered pass
