Well i would like to tell you that for jipmer the eligibility criteria needs you to secure a min 50% marks ur 12th or equivalent exam in the following subjects:Chemistry, physics, biology/biotechnology and english.

As long as you meet this criteria you are good to go for the jipmer entrance exam.

Your improvement exams in subject lik maths won't affect your jipmer chances.

Yes it will affect your counseling as if you want to take an improvement exam then I must tell you that be prepared for it and if you think you clear the eligibility to appear in Jimper then don't apply for improvement as the result will take time and if counseling will be done before the arrival of the result you have to wait for 1 year.
