Both NATA and JEE Main Paper 2 are conducted for offering admission in B.Arch courses. The disparity lies in participating colleges in NATA and JEE Main Paper 2. After you have appeared for the NATA entrance anf JEE mains b.arch paper and when you receive the results that is your score and rank. Then there will be a counselling round. You have to appear for that and see which college cut off you qualify.
