Your doubt is a valid one .Acoording to your jee percentile and board results you have a good chance of getting a seat in VIT I would prefer you to join by your jee marks as according to your percentile and viewing previous year trends your rank would somehow lie between 35,000-50,000 which is actually a good one as 13+ lakhs students appear for this exam. According to me most of the people scoring high percentile would prefer govt colleges in that case you have a high chance of getting into VIT along with the branch you want. As VIT is one of the top private institutions in our country so it would be safer for you to fill for this college..
And talking about board marks you never know how many people scored more than you so there's a uncertainty in this as well but if u are feeling scared about mains percentile and you have confidence in your board result you can put your board result as well
But at last I would suggest you to focus on you Jee mains as if you'll try U'd be able to score more in this next attempt and may get Government funded institutions ,NITs or even IIT .
