IIT  Bombay is overall good for CSE branch and if talking about the comparison between IIT BHU CSE branch and IIT Bombay civil engineering branch so IIT BHU is better than IIT Bombay for your considered branches in IIT BHU CSE branch rating is AAAA+, i will recommend you to go with IIT  BHU for CSE branch not IIT Bombay for civil engineering branch.
