No, the percentile you secured in jan and the one you secured in september are totally different. Instead,according to the NTA rule the best of your both the percentiles will be chosen and that will be seen as your final percentile.

No not at all. You result of January session of JEE-Main would not affect your result of September session.
As per the result declaration scheme of NTA for JEE-Main, best of the two results will be taken into consideration for final result so you need not to worry because your best result will be your final result and on the basis of that result you can predict your chance if admission in different colleges by using JEE-Main College predictor :-
